The thing is, you could spend a month and a half alone in Ecuador, easily, and not see everything, and thats a tiny country. But if that is all the time you have, then you must. Flying by plane in-between countries is expensive in South America, so I would recommend buses - of course, then you have to add on travel times. Your best bet would be to take overnight buses - that way you don't have to pay for a hostel that night plus you lose less time you could be using to see things. People say they are dangerous, but the main problem is theft - you arent going to get knifed - I am a young blonde girl and I never felt unsafe on overnight buses in Ecuador - just dont be an idiot, loop your backpack around your foot, and keep your passport and money close to your body.
